I have applied the hotfix but I am still receiving the error "Item format unsupported. (Error parsing document '...'. There is no format handler able to parse documents of the format 'eml'.)". Could you show me where it is documented that it is a known issue?

Yes, SharePoint2013 should index .eml files by default. However, if you try to do this, you will get warning saying "Item format unsupported. (Error parsing document '...'. There is no format handler able to parse documents of the format 'eml'.)"
This is a known issue and while it is not solved, you can use a workaround. Simply install KB2554876 The SharePoint parsing process crashes in Windows Server 2008 R2 from support.microsoft.com/kb/2554876 on all content processing component servers. This should help
