Hi,
One possible reason is that you have configured Outlook to deliver the emails to a local .pst file, this way the emails are actually removed from the mailbox and only stored in local, definitely no emails can be found via OWA.
If you don't have this configuration to delivery emails to local, thus the issue is more related to OWA/Exchange, I suggest you post the question in Exchange Forum for further assistance:

(Try to check given below steps if the issue with OWA/Exchange)
Run the following commands:
Test-ExchangeSearch
Check mailbox database configuration
Get-MailboxDatabase | Format-Table Name,IndexEnabled
Get-MailboxDatabaseCopyStatus | Format-Table Identity,ActiveDatabaseCopy,ContentIndexState -Auto
Post the results
Additional:
Check service state:
Is the Microsoft Exchange Search Indexer (MSExchangeSearch) service started on the Mailbox server?
If no, use the Services MMC snap-in to verify that the MSExchangeSearch service is running as follows:
Click Start, point to Administrative Tools, and then click Services.
In Services, verify that the Status for the Microsoft Exchange Search Indexer service is listed as Started.
.to reset the index:
open exchange Management shell
go to
C:\Program Files\Microsoft\Exchange Server\V14\Scripts
run the:
ResetSearchIndex.ps1
But I would try the steps above first.
If all this don't work please post the build number of exchange
browse to:
C:\Program Files\Microsoft\Exchange Server\V14\bin
search the store.exe
Right click | Properties | Details | Product Version
