Email disappears for a single user.
We have an automated process that generates an email, the problem is, for 1 of the users receiving that email, it vanishes. I can monitor their mailbox while we send this email, and it will show up for about 10 seconds before it is deleted.
It does not show up in deleted items. It is no recoverable from webmail. I have ran /cleanrules on the client having this problem. I have looked in MFCMAPI to make sure there are no hidden rules to delete. NOTHING has fixed this problem.

Is there a filter defined for the inbox?

I've watched the email get delivered and then disappear in MFCMAPI, this isn't a filter or viewing problem. The email is being removed.
I can only speculate it is some sort of rule, but i don't know how to find the rule to delete it.

I think there is not anyother rules, else you will found with MFCMAPI.
Could you please try this command?
Set-mailbox –identify
“aaa” –SCLDeleteEnable $false

You may also try to creat a Outlook profile for the user.

How did you check "Recover Deleted Items" in outlook. Check recover deleted itesm by select "Deleted Item" folder once in outlook.
What about if you re-create new user profile. This kind of issue generally caused by stale rule in outlook but you said that you checked it already. Have a one more try with MFCMAPI and post the update.
