I currently have 1 storage group with 1 mailbox store that holds all our mailboxes. I want to set up multiple stores within the same storage group and distribute the mailboxes amongst the different stores for faster and more manageable backups and restores. The question I have is...should I keep all the .edb and .stm files for the different stores in the same folder or should I create seperate folders for each store to hold these files?

The folders where you keep your EDB and STM files are not really that important, for your ease I would configure them in different folders But the most important thing to remember is that it is better to create 4 Storage groups and fill every storage group with one database.
