Hope hosted (Microsoft cloud) exchange 2013 will get automatically updated CU once it get released. How the functionality, Synchronisation of the environment which has MS cloud (hosted exchange 2013) and onprem 2013, if onprem is not with updated  CU?

Generally, you shouldn't have any major issues if CU versions are not equal. However, it is always recommended that these versions are in sync on-premise and in cloud. Microsoft usually update their cloud services within few weeks.
