Hi John,
"Although i have never had to use the run as administrator before"
Do you mean the issue occured recently?
Can you open EMS successfully? If yes, please try to run the cmdlet Get-OWAVirtualDirectory.
Please open EMC as a member of "Exchange Organization Administrators" and test.
Please run the Exbpa to do a Permission check.

if i run in the management shell Get-OWAVirtualDirectory then i get access denied.
i am opening EMC as a member of the Exchange Organization administratores
If i run EXBPA from Mail2 which is the target server it error saying Mail1 Could not be contacted.
I have checked that the domain\administrator account that i have always used to logon to mail1 through mail2,s EMC is a member of local admin etc and Exchange admins.
