Do you have permissions in EMS?

If you can run commands in EMS successfully, I suggest we rebuild the ecp virtual directory to have a try:

Remove-ECPVirtualDirectory -Identity "Contoso\ecp (default Web site)"

IISReset

New-EcpVirtualDirectory -Server CAS -ExternalURL https://mail.contoso.com/ecp -InternalURL https://cas.contoso.com/ecp

IISReset
