From your description, you haven’t mentioned which mail server you are using. If your mail server is Microsoft Exchange, please take the following suggestion.
First please verify if duplicated folder can be found in OWA (Outlook Web Access).
Also you can check with MFCmapi.exe.
If we cannot find duplicated folders from OWA or MFCmapi , it could be an outlook related issue. You can try the following steps:
Create a new outlook profile:

Create a new pst to fix the corrupted data issue.

If we can find duplicated folders from OWA or MFCmapi, you can try to follow the steps in article below to solve the problem.
