Your DC's replication looks broken and has been to the point where they won't replicate with each other anymore. Which means the Exchange server is hitting an out of date AD and not seeing the prep being done. Fix your replication problems by rebuilding (suggested) the outdated DC and letting it sync up. Then rerun your prep's to make sure everything is kosher. There are some registry entries that can force replication after a tombstone but it's not recommended due to some potential issues you could be causing.

The replication from root domain(dairyfarmgroup.com) to dairy-farm.com.sg DCs (lancer) seen to be fine. Above error show the replication problem with other domain tree. Will it affect the domain prep process?

I wouldnt go any further with troubleshooting until you fix those tombstone issues and get your replication fixed. Exchange will never work well if your AD is in that kind of shape.
