Stale mailboxes
Is there anyway in exchange to identify stale mailboxes, i.e mailboxes that havent been accessed in say > 90 days? if so how?

Not reliably, at least not by looking at anything in the AD or in the
mailbox.
If you keep track of stuff by using message tracking logs and
3rd-party (or home grown) code you can find the last message
sent/received.
