Here's a blog from the Exchange Team on Database Defragging. It's from 2010, but still applies to Exchange 2013.
Basically you will need to take the DB offline in order to do a real defrag on it. What I would recommend to do instead, would be to create a new DB, move users to the new DB (it should be an online move, so users shouldn't notice) and then remove the old database.
