The error is probably coming from autodiscover.
The clients take the primary email address, and try to use autodiscover.example.com (where example.com is the primary email domain).
You have three options.
1. A new certificate that covers autodiscover.<domain> for each domain that you are supporting.
2. Use SRV records for each domain - if your external DNS provider supports it.
3. Use redirection for autodiscover on the public web site.
All of those options are in Technet.
The Outlook Anywhere host name can remain as the common name on your SSL certificate. The fact that the users are connecting to mail.example.com but their email address is example.co.uk wouldn't matter.

You can't just change the DNS. The client will be connecting to
https://autodiscover.example.com - if that isn't one of the names in the SSL certificate then you will get the prompt.

Technet. The way that autodiscover works is all documented in the Exchange documentation on Technet. Is Google/Bing broken?
