Does have to. You change schedule it at anytime of the day. Go to Server configuration -> servername -> dbname properties. Go to the Limits tab and select custom button under "Warning message interval" and select the time you think it is suitable. For my organization, I selected 8am because most people get to work around 8 - 9am so they will receive the alert as the most receive email.
