However, is there anything stopping us from running this tool before deploying FIM? It looks like it might give us some valuable data information.

No technical reasons. But you should look at licensing. It may be tied to evaluating or using Office365.

It does show a lot of interesting data but it is designed to show things in AD that will cause problems with Office365 not with FIM.
