Is it possible to add extra tags to the configuration file on the service box to put a reply to setting on email notifications that is different than the sent from address.

Definitely not if you are using Exchange. Not that I have seen for SMTP either.

If you did SMTP you could potentially have some kind of SMTP filter or program in the SMTP service that could change the reply to. Never done or seen it but it might be possible.
