We have two sites in our Lync topology.
The sites do have some latency between them so we would like to have seperate monitoring / reporting services for both.
Is this possible? 

I have deployed monitoring reporting for one of the sites and it works great. When I try to deploy for the other site it tries to overwrite the previous setup.

How many Lync pools do you have ?

Multiple Lync pools can be associated with one monitoring/reporting server/pool. But multiple monitoring pools can't be associated with single pool.

Are you deploying them on the same SQL/RS?

If so, being replaced is normal.
